How can I get Pys60 working in such way that it recognizes .py files automatically on a Symbian S60 3rd mobile phone? Because when I send a python file to the phone over Bluetooth it will open it in Notes instead it asks if I want to install it.

You don't. This functionality isn't supported on 3rd edition at least for now.

To push scripts on 3rd edition devices you can use a bluetooth OBEX client for example and push the scripts in E:\\python.
