I can get as far as the command line but cannot work out the string to get the files convereted (singly or batch).

So what would it be if I wanted to convert all files in C:\video and send the resultant files to C:\video java?

You can for example write a simple Perl-script that reads in the content of the directory and then throws each file to the converter one by one. Should be pretty simple and straight forward. Of course you can use the language you want.
